{"id":76395,"date":"2025-09-30T10:25:50","date_gmt":"2025-09-30T08:25:50","guid":{"rendered":"https:\/\/www.embl.org\/news\/?p=76395"},"modified":"2025-09-30T10:25:53","modified_gmt":"2025-09-30T08:25:53","slug":"how-to-rapidly-search-the-worlds-microbial-dna","status":"publish","type":"post","link":"https:\/\/www.embl.org\/news\/science-technology\/how-to-rapidly-search-the-worlds-microbial-dna\/","title":{"rendered":"How to rapidly search the world\u2019s microbial DNA"},"content":{"rendered":"\n<p>A new sequence alignment tool, LexicMap, lets scientists search for a DNA sequence against millions of bacterial and archaeal genomes in minutes.<\/p>\n\n\n\n<p>Open-access databases such as the <a href=\"https:\/\/www.ebi.ac.uk\/ena\/browser\/home\">European Nucleotide Archive (ENA)<\/a> contain over 2.4 million bacterial genomes, and this number continues to grow rapidly. Until now, searching these vast resources has been slow and computationally demanding, limiting scientists\u2019 ability to track antibiotic resistance, study outbreaks, or explore microbial diversity.<\/p>\n\n\n\n<p>A new paper, <a href=\"https:\/\/www.nature.com\/articles\/s41587-025-02812-8\">published in the journal <em>Nature Biotechnology<\/em><\/a>, introduces a new algorithm called LexicMap. By using an innovative method to index genetic data, LexicMap enables researchers to quickly search for DNA sequences or mutations across the world\u2019s growing DNA databases. This opens up new opportunities in epidemiology, ecology, and evolutionary biology.<\/p>\n\n\n\n<p>\u201cEvolution gradually changes genes through mutation, so biologists often want to scan through all the world\u2019s DNA data to look for matches and how they differ through mutations,\u201d said <a href=\"https:\/\/researchportal.bath.ac.uk\/en\/persons\/zamin-iqbal\">Zamin Iqbal, Professor of Algorithmic and Microbial Genomics at the University of Bath<\/a> and visiting Group Leader at EMBL-EBI. \u201cAs the data explosion has outstripped our algorithms, we have had to live with search engines that search a fraction of our data.\u201d<\/p>\n\n\n\n<h2 class=\"wp-block-heading\"><strong>Breaking the scalability barrier<\/strong><\/h2>\n\n\n\n<p>Over the last decade, the team behind LexicMap have been developing <a href=\"https:\/\/journals.plos.org\/plosbiology\/article?id=10.1371\/journal.pbio.3001421\">high-quality data resources for the use of the research community<\/a> and, in parallel, developing <a href=\"https:\/\/www.ebi.ac.uk\/about\/news\/technology-and-innovation\/bigsi-search-microbes\/\">improved search algorithms for microbial DNA<\/a>. They also work as part of a global consortium \u2013 <a href=\"https:\/\/allthebacteria.org\/\">AllTheBacteria<\/a> \u2013 to assemble and annotate all 2.4 million bacterial and archaeal genomes in the ENA. LexicMap is the first alignment algorithm which can search all these data rapidly, and with a low computational burden.&nbsp;<\/p>\n\n\n\n<p>\u201cGoogle search is a routine part of modern life, and we cannot imagine dealing with the internet without it,\u201d said <a href=\"http:\/\/shenwei.me\/\">Wei Shen, Associate Professor at Chongqing Medical University<\/a> and former visiting scientist at EMBL-EBI. \u201cAlignment to a DNA database is the biology equivalent of Google search, and LexicMap now makes that scalable to the full volume of global bacterial data. If you have found a new drug resistance gene, you might want to know how prevalent it is amongst bacteria, and now you can search through the world\u2019s data for it in just a few minutes.\u201d&nbsp;<\/p>\n\n\n\n<h2 class=\"wp-block-heading\"><strong>Tracking microbial threats&nbsp;<\/strong><\/h2>\n\n\n\n<p>By making microbial genomes easier to search, LexicMap opens up new possibilities for research and public health.&nbsp;<\/p>\n\n\n\n<p>\u201cHaving the ability to search all publicly available bacterial genomes in minutes changes what\u2019s possible,\u201d said <a href=\"https:\/\/www.ebi.ac.uk\/research\/lees\/\">John Lees, Group Leader at EMBL-EBI<\/a>. \u201cIf you\u2019re developing a new antibiotic and discover a resistance mutation, you need to know how common it is in the real world. Now, for the first time, you can search over 2 million genomes \u2013 the entire global collection \u2013 in minutes to find out.\u201d<\/p>\n\n\n\n<p>The LexicMap tool has already been integrated into the <a href=\"https:\/\/allthebacteria.org\/\">AllTheBacteria project<\/a>, which curates and indexes high-quality assemblies of all known bacterial genomes. This gives researchers an easy way to explore one of the largest collections of microbial DNA ever assembled.<\/p>\n\n\n\n<h3 class=\"wp-block-heading\"><strong>EMBL Sabbatical Visitor Fellowships<\/strong><\/h3>\n\n\n\n<p>During his time at EMBL-EBI, Wei Shen, the lead author on this study, received support through the <a href=\"https:\/\/www.embl.org\/about\/info\/scientific-visitor-programme\/fellowships\/embl-sabbatical-visitor-fellowships\/\">EMBL Sabbatical Visitor Fellowships<\/a>.
