{"id":70119,"date":"2024-09-04T10:54:42","date_gmt":"2024-09-04T08:54:42","guid":{"rendered":"https:\/\/www.embl.org\/news\/?p=70119"},"modified":"2025-10-29T16:32:01","modified_gmt":"2025-10-29T15:32:01","slug":"what-ive-learned-alvis-brazma","status":"publish","type":"post","link":"https:\/\/www.embl.org\/news\/people-perspectives\/what-ive-learned-alvis-brazma\/","title":{"rendered":"Alvis Brazma: what I\u2019ve learned"},"content":{"rendered":"\n<p>Alvis Brazma has climbed some of the world\u2019s highest mountains, but the irony that he\u2019s spent most of his career in the flattest part of the UK \u2013 Cambridgeshire \u2013 is not lost on him. \u201cI traded real mountains for mountains of data,\u201d Brazma jokes as we embark on a whistlestop tour of his scientific career, including almost 30 years at EMBL\u2019s European Bioinformatics Institute (EMBL-EBI).\u00a0<\/p>\n\n\n\n<p>As one of EMBL-EBI\u2019s longest-standing members of staff, Brazma has seen the institute grow and transform. He\u2019s witnessed bioinformatics change from a fringe science into a necessary foundation for biological discovery. It also meant he could work with world-renowned mathematicians. Brazma studied Applied Mathematics at the University of Latvia and wrote his thesis under Professor J\u0101nis Barzdi\u0146\u0161, who had been a postdoc of the great Soviet mathematician <a href=\"https:\/\/en.wikipedia.org\/wiki\/Andrey_Kolmogorov\" target=\"_blank\" rel=\"noreferrer noopener\">Andrey Kolmogorov<\/a>. Kolmogorov&#8217;s axiomatic approach to science, which centred on looking for the basic principles through which you can explain everything, resonated with Brazma. \u201cThis is very different from how biology traditionally worked, because biologists were typically interested in the exceptions rather than the rules,\u201d he mused.\u00a0\u00a0<\/p>\n\n\n\n<p>To defend his PhD thesis, Brazma often had to travel from Riga to Moscow. \u201cI still remember bringing back bananas, lemons, and oranges, which were unavailable in Latvia.\u201d These were also the years when Brazma, an avid mountaineer and endurance runner, explored the expanse of Central Asia and the Caucasus.<\/p>\n\n\n\n<figure class=\"vf-figure wp-block-image size-large\"><img loading=\"lazy\" decoding=\"async\" width=\"1024\" height=\"683\" class=\"vf-figure__image\" src=\"https:\/\/www.embl.org\/news\/wp-content\/uploads\/2024\/09\/020-1024x683.jpg\" alt=\"\" class=\"wp-image-70133\" srcset=\"https:\/\/www.embl.org\/news\/wp-content\/uploads\/2024\/09\/020-1024x683.jpg 1024w, https:\/\/www.embl.org\/news\/wp-content\/uploads\/2024\/09\/020-300x200.jpg 300w, https:\/\/www.embl.org\/news\/wp-content\/uploads\/2024\/09\/020-768x512.jpg 768w\" sizes=\"auto, (max-width: 1024px) 100vw, 1024px\" \/><figcaption class=\"vf-figure__caption\">Even at an altitude of over 6,000 m, Alvis managed to find a few minutes to read. With the help of Latvian diaspora members, Brazma got a position at New Mexico State University. In its library, he came across the first articles about the <a href=\"https:\/\/www.ebi.ac.uk\/about\/news\/perspectives\/five-things-you-probably-didn-t-know-about-human-genome-project\/\" target=\"_blank\" rel=\"noreferrer noopener\">Human Genome Project<\/a> and the plans to establish the European Bioinformatics Institute.\u00a0<\/p>\n\n\n\n<p>What followed was a return to the now-independent Latvia, which was still going through a transition period. Brazma was torn between wanting to be part of rebuilding the country and desiring to work at the forefront of science. It was a difficult choice, which he made gradually.&nbsp;<\/p>\n\n\n\n<p>He accepted a visiting scientist position at the University of Helsinki, working with <a href=\"https:\/\/en.wikipedia.org\/wiki\/Esko_Ukkonen\" target=\"_blank\" rel=\"noreferrer noopener\">Esko Ukkonen<\/a>, a leading Finnish computer scientist known for his contributions to string algorithms and suffix trees, widely used in fast searches. In 1996, Brazma published his <a href=\"https:\/\/europepmc.org\/article\/MED\/8877502\" target=\"_blank\" rel=\"noreferrer noopener\">first bioinformatics paper<\/a>. Other researchers were working on discovering patterns in DNA sequences, so to get an edge, he and his colleagues started looking at non-coding sequences, which he suspected would become increasingly available as the first full genomes started to emerge.<\/p>\n\n\n\n<p>\u201cThis is also around the time I met Tom Flores, a newly recruited Team Leader at EMBL-EBI,\u201d remembered Brazma. \u201cTom gave a seminar at the University of Helsinki, and I had tons of questions. I wanted to understand why I couldn\u2019t get what I needed from EMBL-EBI data resources. The discussion ended with Tom telling me to come to EMBL-EBI to sort it out myself. Microarrays became a key experimental tool, enabling the analysis of genome-wide patterns of gene expression for the first time. \u201cThe private sector in particular was racing to leverage this new data type, so my first role at EMBL-EBI was to make this a reality for the institute\u2019s newly formed <a href=\"https:\/\/www.ebi.ac.uk\/industry\/industry-programme\/\" target=\"_blank\" rel=\"noreferrer noopener\">Industry Programme<\/a>,\u201d Brazma said.\u00a0<\/p>\n\n\n\n<p>Brazma became a Team Leader with the support of Graham Cameron and Michael Ashburner, the first co-Directors of EMBL-EBI, and Fotis Kafatos, EMBL\u2019s Director General at the time. Brazma also hired his first team member: Jaak Vilo, whom he knew from Helsinki and who later became Head of the Institute of Computer Science at the University of Tartu in Estonia.<\/p>\n\n\n\n<blockquote class=\"vf-blockquote | vf-u-margin__bottom--600 vf-u-margin__top--600\">\n  <div>\n    <div>\n      <span style=\"font-weight: 400;\">\u201cA significant achievement was establishing the community-driven MIAME and MAGE standards for microarray gene expression data. This could not have been accomplished without Alvis&#8217;s dedication to tirelessly learning and documenting the fundamental aspects of biology.\u201d\u00a0<\/span>    <\/div>\n    \n          <footer class=\"vf-u-margin__top--600\">\n      \n      <div class=\"vf-blockquote_author\">\n        Jaak Vilo, Head of the Institute of Computer Science at the University of Tartu in Estonia      <\/div>\n\n      \n      <div class=\"vf-blockquote_author__details\"><\/div>\n    <\/footer>\n      <\/div>\n<\/blockquote>\n\n\n\n<p>At EMBL-EBI, Brazma and his team developed the first data resource to record microarray data and metadata: ArrayExpress. This is still available through <a href=\"https:\/\/www.ebi.ac.uk\/biostudies\/arrayexpress\" target=\"_blank\" rel=\"noreferrer noopener\">EMBL-EBI\u2019s BioStudies database<\/a>. Brazma was also the instigator of the <a href=\"https:\/\/europepmc.org\/article\/MED\/11726920\" target=\"_blank\" rel=\"noreferrer noopener\">MIAME data standard<\/a>, which he used to lobby researchers to make their microarray data public and available for reuse. The principles of MIAME echo through most subsequent data standards and the widely-used concept of FAIR \u2013 making data Findable, Accessible, Interoperable, and Reusable.\u00a0<\/p>\n\n\n\n<p>Over the years, microarray technology began to be superseded by deep genome sequencing. Functional genomics grew as a discipline. Brazma&#8217;s team increased in size and developed other data resources for functional genomics. In 2013, they set up the <a href=\"https:\/\/www.ebi.ac.uk\/gxa\/home\" target=\"_blank\" rel=\"noreferrer noopener\">Expression Atlas<\/a>, offering scientists a powerful way to find information about gene and protein expression in all species. They also launched a sister resource called the <a href=\"https:\/\/www.ebi.ac.uk\/gxa\/sc\/home\" target=\"_blank\" rel=\"noreferrer noopener\">Single-Cell Expression Atlas<\/a> in 2018, creating a home for data from top-of-the-range single-cell RNA sequencing technologies. Brazma was also one of the founders of the <a href=\"https:\/\/www.ebi.ac.uk\/bioimage-archive\/\" target=\"_blank\" rel=\"noreferrer noopener\">BioImage Archive<\/a>, EMBL-EBI\u2019s data resource for bioimaging data.\u00a0<\/p>\n\n\n\n<p>In parallel with his data resources team, Brazma also led a research group. He played an essential role in <a href=\"https:\/\/www.embl.org\/news\/lab-matters\/latvia-becomes-embls-29th-member-state\/#:~:text=As%20EMBL's%2029th%20full,life%20sciences%20institutions%20and%20EMBL.\" target=\"_blank\" rel=\"noreferrer noopener\">bringing Latvia into the EMBL fold as its 29th member state<\/a>. \u201cTo me, the key benefit of being an EMBL member state is the access to an incredible network of contacts, state-of-the-art facilities, and scientific expertise,\u201d he explained. \u201cCountries can leverage this ecosystem to empower their communities and also apply for funding that would otherwise be out of reach.\u201d<\/p>\n\n\n\n<figure class=\"vf-figure wp-block-image size-large is-resized\"><img loading=\"lazy\" decoding=\"async\" width=\"1007\" height=\"1024\" class=\"vf-figure__image\" src=\"https:\/\/www.embl.org\/news\/wp-content\/uploads\/2024\/09\/alvis_global_science-1007x1024.jpg\" alt=\"\" class=\"wp-image-70131\" style=\"width:768px;height:auto\" srcset=\"https:\/\/www.embl.org\/news\/wp-content\/uploads\/2024\/09\/alvis_global_science-1007x1024.jpg 1007w, https:\/\/www.embl.org\/news\/wp-content\/uploads\/2024\/09\/alvis_global_science-295x300.jpg 295w, https:\/\/www.embl.org\/news\/wp-content\/uploads\/2024\/09\/alvis_global_science-768x781.jpg 768w, https:\/\/www.embl.org\/news\/wp-content\/uploads\/2024\/09\/alvis_global_science.jpg 1337w\" sizes=\"auto, (max-width: 1007px) 100vw, 1007px\" \/><figcaption class=\"vf-figure__caption\"><em>Alvis Brazma speaking at the Science is Global event at EMBL-EBI in 2017, promoting equality, diversity, and inclusion in science. Credit: Phil Mynott<\/em><\/figcaption><\/figure>\n\n\n\n<p>More recently, Brazma, who has always been an avid reader of both scientific literature and popular science, has achieved what many only dream of. He compiled years of research and work into an insightful popular science book linking information and biology. The volume, called <a href=\"https:\/\/global.oup.com\/academic\/product\/living-computers-9780192871947?cc=gb&amp;lang=en&amp;\">Living computers<\/a>, recently published by Oxford University Press, looks to understand life and evolution through the lens of information processing and computing. As always, Brazma&#8217;s timing couldn\u2019t be better, with generative AIs such as ChatGPT exploding into the mainstream.<\/p>\n\n\n\n<blockquote class=\"vf-blockquote | vf-u-margin__bottom--600 vf-u-margin__top--600\">\n  <div>\n    <div>\n      <span style=\"font-weight: 400;\">\u201cThis is a great book \u2013 Alvis brings out the correspondences between von Neumann universal replicator and the associated computer science theory and molecular biology. One of the most thought-provoking books I\u2019ve read in a long time!\u201d\u00a0<\/span>    <\/div>\n    \n          <footer class=\"vf-u-margin__top--600\">\n              <a href=\"https:\/\/www.ebi.ac.uk\/people\/person\/ewan-birney\/\" class=\"vf-blockquote_author__link\">\n      \n      <div class=\"vf-blockquote_author\">\n        Ewan Birney, Deputy Director General of EMBL and Director of EMBL-EBI      <\/div>\n\n              <\/a>\n      \n      <div class=\"vf-blockquote_author__details\"><\/div>\n    <\/footer>\n      <\/div>\n<\/blockquote>\n\n\n\n<p>Following his official retirement from EMBL, Brazma was granted the status of EMBL Visitor Emeritus, meaning he will continue to represent the organisation and participate in EMBL life when time allows it. The first thing after his retirement was to teach at the <a href=\"https:\/\/www.bds3.org\/#\" target=\"_blank\" rel=\"noreferrer noopener\">Ukrainian Biological data science summer school<\/a>, a rare opportunity that brings the community together.\u00a0<\/p>\n\n\n\n<p>Below are a few of Brazma&#8217;s reflections on his life and career as he approaches his retirement from EMBL. Credit: <\/em>Paula Frampton.<\/figcaption><\/figure>\n\n\n\n<h2 class=\"wp-block-heading\"><strong>The early years<\/strong><\/h2>\n\n\n\n<p><strong>I\u2019ve loved science ever since I can remember.<\/strong> My father, who was also a mathematician, died when I was seven. By this time, he had already passed on to me his love of numbers. I still remember all the popular science books and almanacs scattered around the house when I was little. I always knew I would be a scientist, there was no other option, really.<\/p>\n\n\n\n<p><strong>One of my early memories is listening to my parents play music together.<\/strong> My mother, who was a pharmacist, was also an amateur opera singer. She would sing while my father would play the piano.&nbsp;<\/p>\n\n\n\n<p><strong>At school, I discovered I was good at long-distance running<\/strong>. I\u2019ve run seven marathons in my life. And since I enjoyed endurance sports, I also did a lot of mountain climbing. Twice, I made it higher than 7,000 metres, in the Pamir mountains, in Tajikistan. Cook in New Zealand.&nbsp;<\/em><\/figcaption><\/figure>\n\n\n\n<p><strong>There are times of great learning that don&#8217;t have to be scientific.<\/strong> Moving to the United States after the fall of the Berlin Wall opened my mind to how things worked in the West. Credit: From Alvis Brazma&#8217;s personal archives.<\/em><\/figcaption><\/figure>\n\n\n\n<h2 class=\"wp-block-heading\">Microarray revolution&nbsp;<\/h2>\n\n\n\n<p><strong>Microarrays were the hot new thing in the 1990s, and I really wanted to give EMBL an edge in this new field. <\/strong>The experiments were expensive at the time, so being at EMBL-EBI, I thought maybe we could build a database, collect all microarray data from around the world, and make them available to everyone. And that\u2019s exactly what we did.<\/p>\n\n\n\n<p><strong>I deeply believe that microarrays started functional genomics as a discipline.<\/strong> Sequencing captures the \u2018anatomy\u2019 of a genome, while microarrays look at physiology. For the first time, microarrays allowed us to see what was happening functionally \u2013 what the genes were actually doing.&nbsp;&nbsp;<\/p>\n\n\n\n<p><strong>Community buy-in was key.<\/strong> We wanted to encourage people to share their microarray data in our ArrayExpress data resource. So we founded the <a href=\"https:\/\/www.fged.org\/history\" target=\"_blank\" rel=\"noreferrer noopener\">Microarray Gene Expression Data Society<\/a>, which was hugely influential in convincing scientists to properly describe and share their datasets. We had around 200 members, which was huge in those days, because the community was so small.<\/p>\n\n\n\n<p><strong>Keep it simple \u2013 this is the main lesson I\u2019ve learned. <\/strong>We made mistakes along the way and almost all of them came from overcomplicating things. I wish someone had sat me down and told me this 25 years ago. We were overambitious, and this made things harder than they needed to be.&nbsp; When it comes to bioinformatics and data standards, the key is to start simple. Alvis Brazma with Barbara Jasny, Chief Editor of Science (left), and Brazma Team members Susanna Sansone and Jaak Vilo.<\/em><\/figcaption><\/figure>\n\n\n\n<h2 class=\"wp-block-heading\">On science and leadership<\/h2>\n\n\n\n<p><strong>Leadership makes a huge difference. <\/strong>I\u2019ve been lucky to work with some brilliant scientific leaders, for example, Fotis Kafatos, EMBL\u2019s Director General (DG) between 1993 and 2005. High throughput and computational biology were still in their infancy at the time, but Fotis Kafatos understood their coming importance and was instrumental in establishing functional genomics at EMBL.&nbsp;<\/p>\n\n\n\n<p><strong>Have empathy for your colleagues and team members.<\/strong> Without this, you won\u2019t get far. Working with Dame Janet Thornton, Director of EMBL-EBI between 2001 and 2015, really drove this point home to me. Janet is unique because she is at once a strong leader, an inspiration, and an incredibly nice person.<\/p>\n\n\n\n<p><strong>Honesty has to be at the heart of the scientific process.<\/strong> As a scientist, you have to scrutinise your results and go the extra mile when verifying things. If your result turns out to be an artefact, it can be disheartening, but you will have done the right thing by double-checking.&nbsp;&nbsp;<\/p>\n\n\n\n<p><strong>For young scientists, my advice is to follow your star. <\/strong>Do what is exciting to you. Look for an edge and try to be in a field that is just beginning. My star was bioinformatics. If I was just starting off now, I would perhaps be looking for a niche in AI.<\/p>\n\n\n\n<p><strong>Writing my book, I think I finally understood what life is. <\/strong>I\u2019m not sure everyone will agree, but it has helped me achieve peace that I finally understand what it&#8217;s all about. To me, the defining feature of life is the ability to record and process information. And if you have this and combine it with physics, then you get living organisms. <\/p>\n\n\n\n<p><strong>I made some of my happiest memories exploring the world, both at the molecular level and at a bigger scale.<\/strong> Whether analysing data, discussing with colleagues, or cycling over the Himalayas, I\u2019ve always tried to make the most of the moment.
