{"id":48106,"date":"2022-04-06T17:04:02","date_gmt":"2022-04-06T15:04:02","guid":{"rendered":"https:\/\/www.embl.org\/news\/?p=48106"},"modified":"2024-03-22T12:57:03","modified_gmt":"2024-03-22T11:57:03","slug":"the-mane-collaboration-working-together-to-support-genome-science","status":"publish","type":"post","link":"https:\/\/www.embl.org\/news\/science\/the-mane-collaboration-working-together-to-support-genome-science\/","title":{"rendered":"The MANE collaboration: working together to support genome science"},"content":{"rendered":"\n<p>Researchers working within the <a href=\"https:\/\/www.ensembl.org\/index.html\" target=\"_blank\" rel=\"noreferrer noopener\">Ensembl<\/a> team at <a href=\"https:\/\/www.ebi.ac.uk\/\">EMBL\u2019s European Bioinformatics Institute (EMBL-EBI)<\/a> and the <a href=\"https:\/\/www.ncbi.nlm.nih.gov\/refseq\/\" target=\"_blank\" rel=\"noreferrer noopener\">RefSeq<\/a> team at the <a href=\"https:\/\/www.ncbi.nlm.nih.gov\/\" target=\"_blank\" rel=\"noreferrer noopener\">National Center for Biotechnology Information (NCBI)<\/a> have reached a milestone in their Matched Annotation collaboration.<\/p>\n\n\n\n<p>Ensembl and RefSeq have provided the most frequently used sources of the human genome annotation, by making databases of human reference gene and transcript sets freely available to researchers everywhere. However, these two datasets are not identical across every gene.<\/p>\n\n\n\n<p>One solution to this challenge is the MANE collaboration. Research stemming from this collaboration <a href=\"https:\/\/www.nature.com\/articles\/s41586-022-04558-8\" target=\"_blank\" rel=\"noreferrer noopener\">published in the journal <em>Nature<\/em><\/a>, combines work from both EMBL-EBI and NCBI researchers to include in their public annotations one identical transcript for every protein-coding gene in the human reference genome, and flag this for use as a universal standard. Having access to this standard annotation is of vital importance in a clinical setting where precise reporting of small genomic variations will help to streamline medical interpretation of genomic data.<\/p>\n\n\n\n<h2 class=\"wp-block-heading\"><a><\/a>Working together&nbsp;&nbsp;&nbsp;<\/h2>\n\n\n\n<p>\u201cWe know that differences between the two human annotation datasets from EMBL-EBI and NCBI can cause problems to researchers so we have been working together to create greater convergence,\u201d said <a href=\"https:\/\/www.embl.org\/people\/person\/41d051514805d49b4ec5d706245d57bb39b7739fd3ab6b98f095be4b6cb79614\/\" target=\"_blank\" rel=\"noreferrer noopener\">Adam Frankish, Manual Genome Annotation Coordinator at EMBL-EBI<\/a>. \u201cCreating this combined resource took a great deal of time and collaborative effort. Agreeing on some complex regions in the genome was tricky but we\u2019re now at a stage where we are in agreement on almost all the protein coding genes and aim to get to 100%.\u201d<\/p>\n\n\n\n<p>The only way transcripts made it into the MANE dataset is if both groups agreed on it. Computational pipelines help to speed things up but a lot of the annotation work comes down to researchers looking at the alignments manually to check that they&#8217;re correctly interpreted. Because the human genome annotation is so incredibly important to many researchers and clinicians all over the world, the two institutes felt it was important to work together on a definitive resource.<\/p>\n\n\n\n<p>\u201cThe MANE Select transcript project is a critical resource for both the clinical and research communities, increasing the consistency of variant nomenclature which makes it easier to share variation and build evidence to assess pathogenicity,\u201d said <a href=\"https:\/\/www.broadinstitute.org\/bios\/heidi-rehm\">Heidi Rehm Professor of Pathology at Massachusetts General Hospital and the Broad Institute of MIT and Harvard<\/a>.<\/p>\n\n\n\n<h2 class=\"wp-block-heading\"><a><\/a>Accessing the MANE data<\/h2>\n\n\n\n<p>The MANE annotation transcripts are now the default transcript within the <a href=\"https:\/\/www.ensembl.org\/index.html\">Ensembl genome browser<\/a>. The annotation is also freely available through <a href=\"https:\/\/www.ncbi.nlm.nih.gov\/refseq\/MANE\/\">RefSeq<\/a> and the <a href=\"http:\/\/tark.ensembl.org\/web\/access_mane_data\/\">Ensembl Transcript Archive<\/a>. Many large scale projects including <a href=\"https:\/\/www.deciphergenomics.org\/\">DECIPHER<\/a>, <a href=\"https:\/\/www.ncbi.nlm.nih.gov\/clinvar\/\">ClinVar<\/a> and <a href=\"https:\/\/gnomad.broadinstitute.org\/\">gnomAD<\/a> are already adopting the MANE annotation set within their workflows. Having a standard annotation resource for the human genome will make things much simpler.\u201d<\/p>\n\n\n\n<p>Creating MANE required a lot of discussions and careful checks of every feature in the genome. Some of the more complicated examples arise when there is a lack of experimental evidence. This can happen if a specific gene is expressed in a tissue in the human body that is difficult to access. For example, genes expressed in a very small sub-region of the brain or a narrow window during embryonic development.
