They have coevolved with and shaped our planet. This theme will systematically dissect microbial functions, lifestyles, and communities \u2013 especially how microbes interact with and influence their environments across time and space.<\/p>\n<!--\/vf-lede-->\n\n\n\n\n<p><\/p>\n\n\n\n<p>With an eye towards microbes that impact humans, the aim of this theme is to generate the foundational knowledge that will enable us to rationally modulate human microbial communities towards desired traits and compositions.&nbsp;<\/p>\n\n\n\n<p>Microorganisms colonise, proliferate on, and impact every surface and subsurface of the planet. They do this mostly in the form of complex communities. The Microbial Ecosystems Transversal Theem aims to explore microorganisms and their interactions with each other and with their environments. EMBL research has focused largely on human-associated microbiomes (i.e. microbial communities on and within the human body), and has built both computational and experimental capacities to elucidate the complex role that microbes play in human health and disease. The bidirectional interactions of the gut microbiota has been an area of extended research at EMBL. Scientists at EMBL have pioneered\u00a0<a class=\"\" href=\"https:\/\/www.cell.com\/cell-reports\/fulltext\/S2211-1247(23)01531-0?_returnURL=https:\/\/linkinghub.elsevier.com\/retrieve\/pii\/S2211124723015310?showall=true\">genome-wide genetics<\/a>\u00a0and\u00a0<a class=\"\" href=\"https:\/\/www.embl.org\/news\/science\/heating-proteins-to-understand-how-genes-work\/\">proteomics methods\u00a0<\/a>to explore gene functions and\u00a0\u00a0<a class=\"\" href=\"https:\/\/www.embl.org\/news\/science\/melting-bacteria-to-decipher-antibiotic-resistance\/\">mechanisms of antimicrobial drug action<\/a>. Investigations into bacterial genomes have revealed\u00a0<a class=\"\" href=\"https:\/\/www.embl.org\/news\/science\/the-retron-switch\/\">mechanisms of cell death and immunity against viruses<\/a>, paving the way for new strategies to combat bacterial pathogens. Additionally, EMBL research delves into environmental microbes, examining interactions\u00a0<a class=\"\" href=\"https:\/\/www.embl.org\/groups\/van-gestel\/\">between soil microbes and protozoan predators<\/a>, the role of\u00a0<a class=\"\" href=\"https:\/\/www.embl.org\/news\/science\/blueremediomics-harnessing-marine-microbes-to-promote-a-circular-bioeconomy\/\">marine microbes<\/a>,\u00a0<a class=\"\" href=\"https:\/\/www.embl.org\/groups\/dodonova\/\">genome packaging in archaea<\/a>, and\u00a0<a class=\"\" href=\"https:\/\/www.embl.org\/groups\/garcia-alai\/\">how microbes in extreme environments handle toxic metals<\/a>. Studies on the human\u00a0<a class=\"\" href=\"https:\/\/www.embl.org\/news\/science\/viruses-in-gut\/\">gut<\/a>\u00a0and\u00a0<a class=\"\" href=\"https:\/\/www.embl.org\/news\/science\/new-bacteria-and-viruses-found-on-human-skin\/\">skin<\/a>\u00a0have revealed novel species and shown the microbiome\u2019s compositional variability across different body sites, providing unprecedented insights into the human microbiome. The extensive data can be exploited to uncover new functions, including\u00a0\u00a0<a class=\"\" href=\"https:\/\/www.embl.org\/news\/science-technology\/mgnify-upcycle-food-waste\/\">enzymes<\/a>, natural products and\u00a0<a class=\"\" href=\"https:\/\/www.ebi.ac.uk\/about\/news\/perspectives\/leveraging-long-read-sequencing-for-cancer-genomics\/\">biomarkers<\/a>.<\/p>\n\n\n\n<p>Additionally, the extensive data can be exploited to uncover new functions, including <a href=\"https:\/\/www.embl.org\/news\/science-technology\/mgnify-upcycle-food-waste\/\" data-type=\"link\" data-id=\"https:\/\/www.embl.org\/news\/science-technology\/mgnify-upcycle-food-waste\/\">enzymes<\/a>, natural products and <a href=\"https:\/\/www.ebi.ac.uk\/about\/news\/perspectives\/leveraging-long-read-sequencing-for-cancer-genomics\/\" data-type=\"link\" data-id=\"https:\/\/www.ebi.ac.uk\/about\/news\/perspectives\/leveraging-long-read-sequencing-for-cancer-genomics\/\">biomarkers<\/a> These discoveries aim to prevent or treat diseases and address environmental challenges.<\/p>\n\n\n\n<p> EMBL is expanding its microbiome research, from exploring environmental contexts through the <a href=\"https:\/\/www.embl.org\/about\/info\/trec\/\" data-type=\"link\" data-id=\"https:\/\/www.embl.org\/about\/info\/trec\/\">TREC expedition<\/a> to fostering <a href=\"https:\/\/www.embl.org\/news\/science\/when-microbiomes-collide\/\" data-type=\"link\" data-id=\"https:\/\/www.embl.org\/news\/science\/when-microbiomes-collide\/\">clinical collaborations for better human health.<\/a> We are developing new technologies to quantify and visualise microbial life and establishing high-throughput, automated setups to study diverse microbiomes. EMBL leadership in the field  has culminated in the establishment of a <strong>new Microbial Automation and Culturomics Core Facility in 2024.<\/strong> EMBL\u2019s future directions include exploring microbes from all domains of life as well as from different environments.  These studies offer clues for better therapies and diagnostics and enhance our understanding of microbial behaviour and interactions in ecosystems and can be exploited  for interventions to restore
